Boats cannot be destroyed with a Workbench. If you try to place a Workbench and use the remove button, the boat will remain highlighted blue. In order to destroy a Raft, Karve, or Longship, equip an axe and chop away. Be careful, make sure you're in shallow water or near the shore so that you can retain the resources and materials.
