In order to solve the music box puzzle, you need to enter the notes located on the stone surface at the checkpoint nearby. Enter the Faithless Thicket area behind the checkpoint. Go north until the Root Nexus checkpoint. Then go east and then south (U-turn) to get back to the Forbidden Grove. Pull the lever to activate the music box and enter the notes by moving the pegs on the music box.
