There's no reason not to blow it up if you see a nest. In fact, leaving it hanging (literally and figuratively) can be a detriment to you in the future. Not only does doing so clear a good bit of Sprawl from the map, but it also decreases the number of Archaeans that will spawn if you prompt a huge fight. Leaving nests alone will mean trouble for you later.
