It might not be obvious at first, but you are able to scan some of non-collectible/consumable items that you come across during your journey. These include the fauna, plants, mushrooms, and decorative objects in the environment. Doing so will add to your Encyclopedia and by constantly scanning you will unlock new upgrades.
